Sora is based off the movie version of Ella Enchanted. The Organization discovered his unique circumstances, though it was Saix that took advantage of them. Destiny Islands have fallen, and it is Sora's fault. Kairi's Heart has been captured, and Riku has been unwillingly betrayed. While he still has the Keyblade, Sora is unable to use it against members of the Organization. Instead he collects Hearts for them to help bring about Kingdom Hearts, and duels with Riku across the worlds as they meet. Each battle tears at his Heart, and it's harder for Sora to escape as Riku grows angrier with him.
